You need to backup EFS (P03) and other (P04-P07) necessary partitions, which contains important device security data:
P03: EFS (00006000, 0000A000) 20 MB
P04: CPEFS (00010000, 00004000) 8 MB
P05: m9kefs1 (00014000, 00002000) 4 MB
P06: m9kefs2 (00016000, 00002000) 4 MB
P07: m9kefs3 (00018000, 00002000) 4 MB
You can easily backup them using "Partition manager" ("Partition manager" button at the main tab in Software). You can select necessary partitions and then read out them into one "*.mpt" file or separately into binary ("*.bin") files.

At first please post here full Software log with all operations, which You have performed with new eMMC, we will check it.

You can write "*.mpt" file with partitions, that You have backed up before, via "Partition manager" ("Partition manager" button in Software).

You should write EFS backup after writing dump. Or if You have read out dump (Full Flash) from this device (from the old eMMC), it already contains EFS backup, so no need to write separate EFS backup from the same device.
